Incorrect cloud position/scatter

The title does sound weird, but i can't really explain it. I use P3D v3.2, Soft clouds standalone. For some reason when its raining the clouds are scattered, its almost like its just a sunny day with a few scattered clouds around which doesn't make a lot of sense. I tried the suggestions on the P3D section but no success.
